Unless I don't understand something, there seems to be a bug in the multi-level allocations.
I've got an assembly, that has two assemblies as part of it's list of parts.
When I add the top-level assembly to a customer order, the parts in the sub-assemblies do not get flagged as "required" and therefore do not show up as a shortage.
am I doing something wrong?

Not sure if you're doing something wrong. Maybe the way you work needs you to treat the assemblies differently.
Take a look in the help pages at the section on "Assembly Types".
