Is there any way to link purchase orders to a works order, for traceability?
I can see a project reference, but this does not show up on any documents further down the process?

MiniMRP is not a fully loaded MRP package. It's a Subset of MRP features. For you that traceability is important. But if we asked everyone else every person would have different priorities.
We can't add all features for all users otherwise we'd have MAXI Mrp not MiniMRP.

I would love it if you did MaxiMrp! MiniMRP is great, but starting to become limiting with modern requirements.
