It would be help if I could add specific information to the custom fields on each work order, which is then stored with the WO. It could be information about a specific batch of raw material or an analytical value measured during production. Is there a way to do this?

The Custom Fields are additional fields that you can enable to be used for additional description data specific to the item. This data can then appear on all BOMs/Work orders etc where that item appears. So it's specific to the item - not specific to any individual BOM or Work Order.
When creating a Work Order there's a comments box. Also when looking at the list of Work Orders you see a 'comments' column. Here you can enter comments specific to the work order as a whole - but I suspect that won't meet your requirements. Sorry.
